It could be then both the throw out bearing and the input shaft bearings. Replace all three. It could also be the other bearings on the secondary gear shaft. The way to tell is to spin the bearings at the top near the lock nut and listen if they make any noise. Check the roller bearings in the case also as they may be damaged. All bearings should be smooth and silent. I replaced all my bearings just to be sure.

The bearings sometimes get scarred from just wear and loose metal getting into the bearings causing them to make a growling noise as you stated. The only time the throw out bearing is moving is when the clutch is pushed in.

I also recommend talking almost every parts out the tranmision to check for the tranmission block have any crack or holes. My d15b7 tranmission had holes on the block cause oil leak..
 
for the OP; regarding the ISB seal, did I read it right that you basically put it in place and then drove it in along with the ISB itself? (Just did it that way on mine but thought I'd check in while the trans is still apart)

Also, does anyone else find it difficult to tell the washers apart? I've been careful to keep them oriented the way they came out but I'd like to be able to confirm they're right.

the seal needs driven in farther than the ISB will push it. Find a socket or use the inner race of the outer mainshaft bearing that you've taken apart.

The outer race can then be used to drive axle seals in place, upper left corner

OK, another question; does it matter what side is "up" on the ISB? Helms states it's "guarded side down" which I take to mean that the side where the balls are more exposed is up which is what is shown by the OP but in mine when I pulled it apart, the opposite was true. I also have another trans in the garage where the guarded side is up.

I doubt it matters but thought I'd add it to discussion.

Also discovered that the spindle nut from my '95 Odyssey is about a perfect size as a seal driver.

I want to thank you very much for your writeup! You did an amazing job with it. Very thorough. If it wasn't for this writeup I would have had a hell of a time replacing the input shaft bearing on my GF's 2000 Civic LX. Only thing I think you missed was when I pulled the housing off 3 bearings fell out and I had no idea where they came from at first. My initial thought was that a bearing had exploded and those balls came out of it. Later I noticed they are spring loaded against the 3 shafts.

Got it all banged out in 3 days, took me 17 hours to do and replace the clutch and flywheel. What a PITA though. I'm a Subaru guy and I thought these cars were easy to work on but I quickly realized I was wrong, lol. Could have done this job so much faster on a subaru but maybe that's because I'm used to it.
 
My first tranny swap took 12 hours, the last one I did was under 2 hours.
 
2 Hours!? Damn! That's real nice. The car drove great and the noise from the input shaft bearing was gone but the car died on the freeway only 20 miles down the road. Had to tow it home. The windshield wipers slowed down before it died and the radio shut off. Sounded like a dead alternator but was unlikely since I just worked on it.

I did replace the battery terminal clamps with cheap autozone ones and the wires were a bit crammed into the positive side. I don't know if that was the cause of it or not but today I replaced them anyways with really nice clamps I bought from partsexpress.com P3 Platinum Negative (-) Battery Terminal Tri-Oval

I have these on 4 of my vehicles and I love them. I ordered the parts to replace the timing belt and water pump and cam and crank seals while the car was down for repairs. I remove the alternator and took it in to autozone and they said it works fine so I must have done something when I put it back together or maybe it was just the shitty terminal clamp job. The battery only had 11.6 volts and when I tried starting it the engine turned over slowly a couple times then just clicked a bunch. Measured it again and it was down to 10.4v. This was before I replaced the terminal clamps again. The thing is, I don't think anything that was disconnected during removal of the transmission had anything to do with the charging system except the engine to chassis ground wire and that was put back on and I actually replaced it with a brand new 4 gauge cable today when I did the new battery terminal clamps and I also upgraded the 8 gauge battery negative to chassis ground to a 4 gauge wire.

I adjusted the valves and they were pretty close to spec and tuesday the parts come in so I'll replace the belt, seals and water pump and get everything put back together and see if it will start up and check to make sure the alternator is working and getting power to the battery.
 
I have a 94 Hatchback VX and the tranny makes a rapid tapping sound only when the clutch is engaged (foot off of the clutch) even when the tranny is in neutral. What do you think is faulty?
 
Brilliant thread guys, very helpful. Does anyone know where i could get the part number for the bearings? I have a 2004 Civic with a D14Z6 engine in. :)
 
U should set up a websight taking donations for the "transmission Trailer". There's gotta be some government program that would pay for it. Its a service this country needs... :fingersx:
 
hey just a quick one, im seriously thinking of attempting doing this, only real major mechanical work ive done was a Rear brake disc conversion, an that alone is a feat in its own lol.... but what im getting at is, is it do-able within lets say 2-3 days?

In that time also, i plan on taking off the flywheel and re machining it and replacing clutch with HD one as well... kill 2 birds with one stone really...
 
Hi, thanks for the instructions but I'm stuck please help!!!

I can't lift out the shift forks or gear sets, theres no bolt to be seen anywhere and no allen key bolt on the other side.

It's from a 2004 Honda Civic 1.6 Sport ep2 (UK)

Also I took out that clutch release bearing in the first pic and span it and it makes a horrible scraping noise, could it be that and not the ISB? I only get the whining noise when the clutch pedal is released though...
