Default Auto trans help needed.

I just got finished replacing the engine block in my 93 civci dx. The car has an automatic transmission with only 147,000 miles on it. The problem I am having is that it will not shift properly. The highest gear it will go into is 2nd. I was reading my haynes manual after everything was together and it said to make a mark on the drive plate and torque converter so the two marks can be lined up when put back together. How impotant is this, because I didn't do it. I changed the transmission fluid but didn't use the Honda stuff. Should I replace the fluid and filter and use Honda? Will it help?
