Ok, to make a long story short, I am putting a built zc w/ a t3/t4 turbo, fmic etc in my 88 crx si. I know I need a different tranny (wrong number of splines) and I have an s20 sitting around and am wondering: 1. can I take out the guts of the s20 and put them into my stock si tranny? And 2. Would it be worth it? I hope to be putting down some decent power, so I don't think the long gears will hurt me, but I'm pretty new to transmission work and would appreciate any advice.

Don't know if I can be any help on the S20, but I can help with the spline issue. You don't need a different transmission for the car - you need a different flywheel and clutch. As far as I know, the ZC and all the '88-'91 USDM CRXs and Civics used the same flywheels, as far as bolt pattern and weight are concerned. The differences are these:
'88: 21 spline transmission input shaft. 190mm flywheel/clutch friction surface.
'89: 20 spline transmission input shaft. 200mm flywheel/clutch friction surface.
'90 and '91: 20 spline transmission input shaft. 212mm flywheel/clutch friction surface.
So.... If you've got an '88 transmission, and you want to put it on a non-'88 ZC motor, you just need an '88 flywheel and clutch. The flywheel will go on that motor without a problem. It might save you some $.
By the way, what is this "S20" you speak of? It's new to me. I know that pretty much all of the L3 ('88-'91 D-series, NOT including the Integra D16a1) transmissions have tons of interchangeable parts. I'm running ZC first through fourth gears, HF fifth, and Si final drive and differential, and it all got built into an Si case with no trouble at all. It also uses stock Si axles.
