Si tranplant problem. Help!!!!!!

Hey guys
its great to finally find a website devoted to d-series powered hondas!!
I am in new zealand and have a 1987 ef3 Si. i have replaced the engine with a 1988 ef3 si engine but i removed the air-con when doing the swap. now its hard to start when cold and the engine check light stays on. any ideas on why this mayb hapening.It goes hard when its warm but it would be good to know whats up.

will changing the ecu from my 88 civic into the 87 get rid of my problem???
